The cl65 program could (for C files) itself open the file given with --create(-full)-dep and replace the string found in the first line before the ':' with the string given with -o. In case -o is not given and it should be somehow difficult to determine the path of the .o file I personally could very well live with cl65 just stepping back from fiddling with the dependency file at all.
