Have you tried the Interactive Disassembler (IDA) by Datarescue. I find this great for reverse engineering. I bought the full thing a number of years back but there is a freeware (DOS) version that does the same stuff (6502 wise). Search for idafw.zip - Simtel & mirrors usually have it. There is a newer freeware version at http://www.themel.com/ida.html but I haven't tried this myself.
